The pace bowler increased the injury concerns plaguing England after leaving the playing area during Saturday's play in the Melbourne Test in the Ashes series.
Atkinson pulled up with his left hamstring after the final ball in his spell at the MCG.
Team management stated the 27-year-old reported "discomfort" and required time on the sidelines in order to be assessed "over the next few hours".
The series decider of the tour in Sydney starts on Sunday, 4 January.
The visitors have already lost fast bowlers Mark Wood with a knee problem and Jofra Archer to a side strain during this series.
A replacement bowler was called up as injury reinforcement.
Atkinson struggled in the opening two Tests, claiming a mere three wickets.
He was omitted for the Adelaide match, then recalled for the Melbourne Test as Archer's replacement.
Atkinson showed better form in Melbourne, claiming a couple of wickets in Australia's first innings, then making 28 while batting as one of just three England players to get into double digits.
After bowling one over in Australia's second innings, he resumed for the second day's play and had nightwatchman edging to the keeper.
However, at the end of his spell, he bowled a change of pace to the batsman and promptly felt at his leg.
Atkinson was recalled for the Boxing Day Test following his omission the previous Test.
